Functional Proteomics 2.0: Molecular Pathology, Spatial Context, and Functional Proteoforms

Genomics tells us what could happen. Proteomics shows what is happening.

This session brings together cutting-edge advances in deep proteoform characterization, clinical proteomics implementation, and spatial tissue proteomics to address a core challenge: translating molecular measurements into biological and clinical insight. Our speakers will demonstrate how ion mobility-enabled workflows and multi-modal fragmentation strategies resolve proteoforms with unprecedented depth, exposing functional diversity hidden in traditional workflows. At the same time, real-world integration of proteomics into molecular pathology pipelines highlights what it takes to move from promise to routine application, particularly in complex tissue and disease types. Complementing this, emerging high-throughput spatial proteomics approaches are scaling tissue analysis while preserving biological context.

Together, these advances redefine what “functional proteomics” means: not just measuring proteins, but linking molecular form, spatial organization, and disease biology. The outcome is a more complete, mechanistic view of biology.

Functional Proteomics 2.0: Reading Disease Signals Across the Immune and Circulating Proteome

Disease biology ultimately plays out at the protein level, across immune interfaces and circulating systems.

This session focuses on how proteomics is decoding functional disease signals in immunopeptidomes and biofluids, bridging the gap between molecular detection and clinical relevance. From ultra-deep immunopeptidomics, enabling sensitive discovery of antigen repertoires directly presented by cells, to high-precision biofluid proteomics, revealing early risk signatures and systemic disease states, our speakers will showcase how 4D-Proteomics™ workflows capture biology that remains invisible to genomics and transcriptomics alone.

Applications span autoimmunity, oncology, and neonatal disease, highlighting how protein-level measurements can stratify risk, uncover mechanisms, and define actionable biomarkers. By interrogating both immune presentation and circulating proteomes, this session demonstrates how proteins provide a direct, functional readout of disease processes, and why they are essential for the next generation of biomarkers and precision medicine.
