Proprietární data z LC-MS nebo GC-MS je proto nutné před načtením do prostředí NIST26 převést.</p><p>Soubor mzML lze získat dvěma základními způsoby:</p><ul><li>převodem pomocí softwaru dodávaného výrobcem přístroje,</li><li>převodem pomocí nástroje <strong>MSConvert</strong>, který je součástí bezplatného softwarového balíčku <strong>ProteoWizard</strong>.</li></ul><p>Použití otevřeného formátu, jako je mzML, zároveň představuje praktický způsob přenosu hmotnostně spektrometrických dat mezi různými softwarovými prostředími bez závislosti výhradně na proprietárních formátech jednotlivých výrobců.</p><h4><span><strong>Použití ProteoWizard a MSConvert</strong></span></h4><p>MSConvert se instaluje jako součást kompletního balíčku ProteoWizard, nikoli jako samostatná aplikace. Po instalaci ProteoWizard mohou uživatelé pracovat buď s grafickým rozhraním MSConvert, nebo s jeho verzí pro příkazovou řádku.</p><p>Pro běžné rutinní použití prezentace doporučuje stabilní verzi softwaru. Novější nebo tzv. nightly build verze však mohou někdy nabídnout lepší podporu novějších proprietárních formátů nebo širší možnosti nastavení filtrů pro zpracování dat. To může být užitečné zejména při práci se soubory, u kterých je třeba věnovat větší pozornost centroidaci nebo detekci píků.</p><p>Pro většinu uživatelů představuje grafické rozhraní jednoduchý způsob, jak převést proprietární surová data do souboru mzML vhodného pro další zpracování v NIST26.</p><h4><span><strong>Začněte výběrem mzML jako výstupního formátu</strong></span></h4><p>Prvním krokem v MSConvert je výběr zdrojového souboru nebo datové sady pomocí funkce <strong>Browse</strong>.</p><p>Software podporuje širokou škálu formátů hmotnostně spektrometrických dat. V okně pro výběr souboru lze zobrazit buď konkrétní formát daného výrobce, nebo všechny podporované spektrální formáty.</p><p>Po výběru zdrojových dat je nutné nastavit jako výstupní formát <strong>mzML</strong>. Ukázky v prezentaci zobrazují toto nastavení přímo v panelu možností MSConvert před spuštěním převodu.</p><p>Před přidáním datové sady do fronty pro konverzi lze rovněž zvolit cílovou složku a další možnosti výstupního souboru.</p><h4><span><strong>Přidání dat a spuštění konverze</strong></span></h4><p>Jakmile jsou vybrány zdrojový soubor a výstupní parametry, soubor se pomocí příkazu <strong>Add</strong> přidá do seznamu pro konverzi.</p><p>Samotný převod se následně spustí tlačítkem <strong>Start</strong>.</p><p>U jednodušších datových sad, které již obsahují spektra ve správné podobě, může být tento postup dostačující. James Little však zdůrazňuje ještě jeden požadavek, který je pro NIST26 obzvlášť důležitý: data musí být <strong>centroidovaná</strong>.</p><h4><span><strong>Centroidovaná data jsou nezbytná</strong></span></h4><p>Podle prezentace nejsou pro tento workflow zpracování chromatogramů v NIST26 vhodná <strong>data v profilovém režimu</strong>. Spektra musí být převedena do centroidované podoby, tedy do formy po detekci píků.</p><p>Profilová spektra obsahují kompletní naměřený tvar jednotlivých signálů v celém rozsahu m/z. Centroidovaná data tyto profily převádějí na jednotlivé diskrétní píky reprezentované charakteristickou hodnotou m/z a intenzitou.</p><p>Pokud jsou původní data výrobce stále v profilovém režimu, lze centroidaci provést přímo během převodu přidáním filtru <strong>Peak Picking</strong> v MSConvert.</p><blockquote><p>Konverze tak může v jednom kroku provést dvě operace:</p><p><strong>proprietární surová data → centroidace / Peak Picking → mzML</strong></p></blockquote><p>Výsledný soubor mzML je následně možné použít jako vstup pro zpracování chromatogramu v NIST26.</p><h4><span><strong>Peak Picking musí být prvním filtrem</strong></span></h4><p>Jedním z nejdůležitějších praktických bodů prezentace je pořadí operace Peak Picking v seznamu filtrů MSConvert.</p><p>Pokud je centroidace nutná, <strong>Peak Picking musí být prvním algoritmem nebo filtrem v seznamu</strong>. Zařazení jiné zpracovatelské funkce před něj může narušit zamýšlený průběh konverze.</p><p>MSConvert umožňuje zvolit filtr Peak Picking, nastavit příslušné úrovně MS a přidat jej do posloupnosti zpracování ještě před spuštěním převodu. Příklad v prezentaci využívá vendor-based peak picking pro vybrané úrovně MS.</p><p>Pokud si uživatel není jistý, zda jsou zdrojová data již centroidovaná, lze filtr Peak Picking přidat i tak. Podle prezentace jeho aplikace na již centroidovaná data soubor zbytečně nemění.</p><p>To může být užitečná pojistka zejména u starších datových sad, u kterých není režim akvizice zcela jistý.</p><h4><span><strong>Výběr správných úrovní MS</strong></span></h4><p>Peak picking nemusí být nutně aplikován stejným způsobem na všechna spektra v datové sadě. MSConvert umožňuje určit <strong>úrovně MS</strong>, na které se má filtr vztahovat.</p><p>To je důležité zejména u LC-MS/MS dat, kde jeden soubor může obsahovat jak MS spektra prekurzorových iontů, tak tandemová MS/MS spektra.</p><p>Nastavení konverze by proto mělo odpovídat způsobu, jakým byla původní data získána, a také tomu, jak budou následně zpracovávána v NIST26.</p><h4><span><strong>Počítejte se změnami velikosti souboru</strong></span></h4><p>Prezentace rovněž upozorňuje, že velikost převedených souborů se může výrazně lišit od původních proprietárních dat.</p><p>To je důležité zejména při práci s rozsáhlými LC-MS/MS datovými sadami nebo při dávkovém zpracování většího množství chromatogramů. Velikost výsledného souboru mzML může záviset na původním režimu akvizice, centroidaci, nastavení komprese, počtu úrovní MS i dalších výstupních parametrech.</p><p>Před převodem rozsáhlejších kolekcí surových dat je proto vhodné počítat také s požadavky na úložný prostor.</p><h4><span><strong>Jednoduchý postup pro přípravu dat pro NIST26</strong></span></h4><p>Celý postup prezentovaný Jamesem Littlem lze shrnout do několika kroků:</p><ol><li>Získejte původní proprietární LC-MS nebo GC-MS data.</li><li>Otevřete data v MSConvert nebo použijte konverzní software výrobce přístroje.</li><li>Nastavte <strong>mzML</strong> jako výstupní formát.</li><li>Ověřte, zda jsou spektra centroidovaná.</li><li>Pokud je to nutné, přidejte <strong>Peak Picking</strong> jako první filtr zpracování.</li><li>Vyberte odpovídající úrovně MS.</li><li>Přidejte soubor do seznamu pro konverzi.</li><li>Spusťte převod.</li><li>Výsledný soubor mzML použijte pro zpracování chromatogramu v NIST26.</li></ol><p>Samotný postup není složitý, ale požadavek na centroidovaná data je zásadní. Soubor může mít správnou příponu <code>.mzML</code>, ale přesto nemusí být pro daný workflow vhodný, pokud jeho spektra zůstávají v profilovém režimu.</p><h4><span><strong>Od proprietárních dat k integrovanému zpracování v NIST26</strong></span></h4><p>Převod datových souborů může na první pohled působit jako méně důležitý krok ve srovnání s dekonvolucí, interpretací spekter nebo knihovním vyhledáváním, ve skutečnosti však tvoří základ celého následného workflow.</p><p>Díky použití mzML jako jednotného vstupního formátu může NIST26 zpracovávat data pocházející z různých přístrojových platforem konzistentnějším způsobem. ProteoWizard a MSConvert představují praktické propojení mezi proprietárními hmotnostně spektrometrickými soubory a tímto standardizovaným formátem.</p><p>Hlavní sdělení prezentace je proto jednoduché: <strong>převeďte data do mzML, ověřte, že jsou spektra centroidovaná, a pokud je centroidace nutná, umístěte Peak Picking jako první filtr v pořadí</strong>. Po splnění těchto podmínek jsou data připravena pro integrované zpracování chromatogramů a vyhledávání v knihovnách v NIST26.</p>

Převod do formátu mzML pro zpracování chromatogramů v NIST26

<p><strong>Velikostně vylučovací chromatografie (SEC) patří k nejpoužívanějším metodám charakterizace biofarmaceutik. Separuje vysokomolekulární formy (HMW), monomer a nízkomolekulární fragmenty (LMW) podle hydrodynamické velikosti. Větší molekuly pronikají do menší části pórů stacionární fáze a eluují se dříve, zatímco menší molekuly vstupují do většího objemu pórů a eluují se později.</strong></p><p>Robustní metoda vyžaduje sladění velikosti analytu s distribucí pórů, vhodnou velikost částic a omezení nespecifických interakcí. To je zásadní u protilátek, konjugátů protilátka-léčivo (ADC), oligonukleotidů, mRNA i virových částic. Rozsah molárních hmotností je proto pouze orientační; optimální fázi určí experimentální screening.</p><p>Příliš malé póry mohou vylučovat cílový analyt i jeho agregáty, takže se eluují blízko mrtvého objemu a jejich rozlišení klesá. Příliš velké póry poskytují složkám podobný přístup do porézního objemu a selektivitu rovněž snižují. Pro monoklonální protilátky a jejich rozpustné agregáty je obvyklým výchozím bodem fáze s velikostí pórů okolo 300 Å. Menší proteiny, peptidy a oligonukleotidy často vyžadují 80 - 150 Å, zatímco mRNA a virové částice podstatně širší póry.</p><p><strong>Zenix a Zenix-C</strong> nabízejí póry 80 - 300 Å. SRT a SRT-C pokrývají přibližně 100 - 2000 Å a rozšiřují screening na velké nukleové kyseliny a virové vektory. Preparativní SRT-10 a SRT-10C umožňují vyšší zatížení.</p><h4><strong>Velikost částic určuje účinnost a tlak</strong></h4><p>Menší částice zvyšují účinnost a rozlišení, ale také protitlak a citlivost k mimokolonové disperzi. <strong>Unix a Unix-C</strong> s částicemi 1,8 µm jsou určeny pro UHPLC, Zenix a Zenix-C s částicemi 3 µm pro HPLC. SRT a SRT-C s částicemi 5 µm představují kompromis mezi účinností a robustností, zatímco SRT-10 a SRT-10C s částicemi 10 µm jsou vhodné i pro preparativní aplikace.</p><p>U kolon o průměru 4,6 mm s částicemi pod 3 µm je nutné minimalizovat mimokolonový objem krátkými kapilárami, malou detekční celou a nízkým nástřikem. Riziko je vyšší u bazických a hydrofobních proteinů, ADC a PEGylovaných produktů.</p><p>Fáze Sepax využívají hydrofilní vázané vrstvy omezující kontakt analytu se silikagelem. Standardní řady <strong>Unix, Zenix, SRT a SRT-10</strong> jsou vhodné pro <strong>běžné proteiny</strong>. Varianty „<strong>-C</strong>“ jsou určeny pro analyty náchylné k hydrofobním a dalším nespecifickým interakcím, například <strong>ADC, derivatizované protilátky</strong> nebo<strong> PEGylované a fúzní proteiny.</strong></p><p><strong>BioMix</strong> kombinuje velikostní separaci s řízeným příspěvkem hydrofobních interakcí. Následuje screening dvou až tří velikostí pórů, volba částic a průměru kolony podle tlakového limitu, množství vzorku a požadované propustnosti a porovnání standardní chemie s variantou „<strong>-C</strong>“.</p><p>Výchozí mobilní fází bývá neutrální fosfátový pufr s dostatečnou iontovou silou pro potlačení elektrostatických interakcí. Podle chování analytu lze upravit <strong>koncentraci soli, pH, typ pufru</strong> nebo přidat <strong>malé množství organického modifikátoru</strong>. Změny však mohou ovlivnit konformaci a stav asociace proteinu, a tím i zdánlivý obsah agregátů. Injekční objem i hmotnostní zatížení mají zůstat nízké; průtok a teplota se optimalizují až po výběru pórů a povrchové chemie.</p><p>SEC lze kombinovat s <strong>UV, refraktometrickou</strong> detekcí nebo <strong>MALS</strong>. Moderní SEC chromatografie pro charakterizaci biofarmak

<p><strong>27. ročník Školy hmotnostní spektrometrie odstartoval již v neděli 20. září blokem krátkých kurzů zaměřených na praktickou interpretaci EI hmotnostních spekter, troubleshooting LC-MS a publikování vědeckých prací z pohledu editora. V pondělí dopoledne pokračoval odborný program dalšími kurzy věnovanými interpretaci EI spekter, vícerozměrné analýze dat a necílené analýze environmentálních kontaminantů. Odpoledne byl 27. ročník oficiálně zahájen a následovaly zvané přednášky i sekce věnované mladým vědcům a novinkám v hmotnostní spektrometrii. Témata sahala od hledání stopových analytů a necíleného screeningu přes nové přístupy v DIA a lipidomiku karcinomu prostaty až po vývoj hmotnostní spektrometrie a cílené i necílené workflow pro analýzu PFAS. <p><strong>This presentation provides an overview of a study comparing mouse models to human data, focusing on pre-symptomatic stages to analyze the prefrontal cortex. The TDP-43D3 mice, which can live up to 120 weeks, and the more aggressive C9R72 mouse model were used.</strong></p><p>The study identified sex-specific differences in both mice and humans. Proteomics analysis detected an average of 2,344 proteins per sample, revealing significant deregulations similar to those found in transcriptomics. Common pathways, such as the MAPK pathway, were consistently observed across various analyses, from transcriptomics to proteomics. The study employed a biologically motivated approach to identify valid interactors and validated findings in the lab using mouse models.</p><p>Phosphoproteomics and quadruplets analysis further identified important candidates like sequestosome, linked to autophagy. Synaptic and cytoskeletal dysfunctions were noted in both mouse and human samples. Cell type deconvolution based on transcriptomics data was also performed. The results consistently highlighted the MAPK pathway and synaptic compartments, guiding future validation steps.
